It seems that in latex sentences shortcuts like [[ , ## etc. won’t work…and you can’t create a cloze either.
And I wonder if it’d be better to have a latex editing mode for the entire page so I won’t be pressing $$ all the time…(I feel to realize that feature must be really difficult… so I wonder if there’s another way instead.)

I think it will be very hard to impossible to use References inside Latex, because the Latex code is rendered by an external Latex library.
As a workaround you can try to screenshot a large equation and use image-occlusion.
For small inline Latex snippets references and clozes work as expected:
